From what you and Gary say it appears to be a case of going round the car again & again ad infinitum as it were. (Note to self. Stop listening to Boris)

Re the parcel shelf. I'll be making a new one not from grp but Foamex (Nigel knows what I'm talking about here). I'll use the leading edge of the original parcel shelf but bond it to the Foamex and then bond and screw (along the leading edge) the whole thing in.

+1 on walking round and round the car over and over again checking and trying all doors/bonnet/boot etc before fixing anything. Also remember these cars were hand built in a material that was very new to a lot of the guys working with it and there seems to be a lot of discrepancies in build style/fixings.

Wings and doors are different lengths and wheels dont always line up symmetrically with the wheel arches evileye you really have to do the best you can to get it sitting right.

This is one I always point out to people when asked about alignment. stand at the front of the car and put your hands either side of the bonnet aperture just where starts to curve round the front with both thumbs in the gutter ...

one hand will be flat and the other hand will be curving up the wing....stand back and look at the car....you cant really see'detect it...smoke and GRP my friends

 

Also, IMHO foamex is not a good product to use as a parcel shelf. I use it a lot to make simple disposable molds for GRP as it doesn't stick!
